I was able to fix this by importing the Volume, but I'm just wondering if this is something that happens sometimes.

Never happens, it's impossible. What usually happens is people create a dataset with the same name as a directory and the dataset gets mounted over the directory.

Edit: actually I have a question for you, what do you mean by dataset volume?

I must be confusing Volume and dataset, but what I did was import the Volume which had the DataSet under Storage in the .WebUI,
