Problem: After initiating a scrub with my 4 HDD's attached via the onboard LSI 2308 the 2308 controller resets causing HDD's drives to drop from the zpool with checksum/read/write errors I assume because the resting 2308 causes read and write errors to the pool/drives which the scrub picks up and therefore removes the drives from the pool.

The LSI 2308 has been flashed to phase 16 IT mode to match the included version 16 driver that both FreeNAS 9.2.1.x and FreeNAS 9.3-REALEASE use.

If the drives are attached via the onboard SATA ports, ZFS scrubs run fine and all drives remain in the pool without error, even after multiple scrubs and after several hundred GB of data was copied to the pool with subsequent scrubs.

I have run long smart tests on all the drives via FreeNAS (SSH into FreeNAS) and plugged the drives into Seagate's and WD's HDD testing programs on windows and all HDD's come back with a pass.

My build was burnt-In with two days of memtest86+, and the Hard Drive Burn-In/Testing thread for all HDD's including short smart test, conveyance tests, long smart, and bad blocks, followed by another long smart test. All HDD's tested fine.

Do you think this is a faulty LSI2308 controller?
Has anyone else experienced the issue with the LSI2308?

I would like to get to the bottom of this as I could use the 6 onboard SATA ports for now and live with it but I chose this motherboard so I could add more drives in the future so I would like to work out what the issue is!

System Configuration Information:

Also my zpool currently has 3 out of 4 HDD/'s removed, and is thus unavailable, but it is just a test setup so I don't have any critical data on it as I have been trying to get to the bottom of the above issue.

I'll be interested to see how this resolves.

Have you had a similar problem?
No. All of my hard drives are directly connected to motherboard SATA connectors. But, it sounds like you're more or less doing everything right---e.g., version 16 in both places, etc. So I'll be interested when someone more knowledgeable about this figures out what's happening.

This sounds like a hardware issue.

When you reflashed your LSI controller, I assume you reflashed the onboard and not an addon card? I also assume you used the LSI firmware that came from Supermicro itself and not the standard LSI firmware?

Okay. Yes I flashed the onboard (I don't currently have any addon cards) with the LSI firmware from SuperMicro. I have also tried reflashing with the same phase 16 IT firmware but it didn't help. Are there any commands I can run to gather more data on the issue, or do you think I should contact SuperMicro support?

They are both Seagate 4 TB NAS HDD"s, but I ran them through Seagate's windows diagnostic/testing software and they both came back with a pass

Seagate has had firmware problems for years (one of them has been unexplained command timeouts). I'm fairly sure the problem is with the disks though. Do you have other disks you can put in place of those Seagates temporarily to rule out the 2308?

You basically need to rule out the 2308 before you blame the disks for certainty. So without the ability to use some spare disks (even if just for some heavy-handed testing) you're kind of stuck between a rock and hard place.

Okay. Well currently I have 3 disks that have been removed from my zpool after the 2308 reset, and one is a WD Red 4 TB. However I do have spare disks, but they are old 320 GB 2.5 laptop drives, I could add two of those and manually make a new raids zpool? if it will let me add a pool with two 320 GB drives and two 4 TB drives.
I could also make a new mirrored pool with my two 320 GB drives?
Both options should be able to rule out the 2308?

I hadn't notice that before.

I was getting at, maybe they are on the same power cord, Same SAS cable, Same controller, or any other common factor in the build.

You could swap them over to different ports and different cables, just to see. It is sure looking like the Seagates are not playing nice.

Yes, any option should be able to rule out the Seagate. Just make sure you test it with hard workloads for a while.

Are you using a SAS expander or a SFF-8087 to SATA Breakout cable?

Didn't see it mentioned, sorry if i passed over it.

They are on the same power cable from the PSU. I'm not using a SAS expander of SATA breakout cable, all drives are plugged in with separate SATA cables. I'm under the impression that the SAS ports are also compatible with SATA cables, let me know if not.
Okay, well I will try manually making a zpool with a 250 GB WD and a 320 GB WD drive and test that setup to try to determine whether its the drives or the controller and then I will report back!

Probably neither seeing that this motherboard provides plain SATA connectors.

I have this motherboard and processor. Also flashed in revision IT 16. Works beautifully.
Now running with 12x4TB Red drives.
