I'm not sure how much this will apply to your individual issues, but when I had a similar problem, I found that the reason some jails weren't starting on boot and some were was that one jail was failing to start. If any of your jails are misconfigured to the extent that it won't start, the subsequent error will terminate the jail starting procedure and any jail after it in the queue won't get started.
An example of this misconfiguration would include if you're trying to start a FreeBSD 11.2 jail from a FreeNAS 11.1 host, but this isn't the only example. I can't remember specifically what was misconfigured with mine. Hope this helps somewhat!
