I plan to run my own tests, but I figured I'd see if anybody had encountered any issues already. Usually when there's a new release of Mac OS X, netatalk needs to catch up to support Time Machine.

(I suppose that's less likely now that Apple is deprecating AFP, but they still haven't switched their Time Capsules over to their version of CIFS.)

Has anybody tried to back up and restore El Capitan (Mac OS X 10.11) to a FreeNAS AFP share? If so, has it worked or have you encountered any problems or quirks?

I haven't had any issues.
I'm also using AFP as the primary file share, not just for TimeMachine. No new issues there either.

Me neither. I've been running the Public Beta for months on my iMac too and had no issues with TM or AFP shares.
