Hi all I am happily running:
CPU: Intel - Xeon E3-1230 V6 3.5GHz Mb: Supermicro - MBD-X11SSM-F Micro ATX LGA1151 Mem: Samsung - 16GB (1 x 16GB) DDR4-2133 Memory

But all sata ports are in use.
I like to add a SSD for the jails and 1 vm machine.
there are 2 options a sata 2 controller + ssd or a m2 controller with m2 ssd

What would be recommended ?

Also is there a list of compatible controllers for freenas ? Since it was mentioned freenas kan be picky

Virtual Machine Machine?

If there is any chance you will want to add more drives later, I would get another controller. Be sure to get something compatible with FreeNAS as its a bit picky!

No its just for ssd and performance

LSI SAS2 and SAS3 HBAs, based on the LSI SAS 2008, SAS2308 and SAS3008 controllers.

m2 controller with m2 ssd
There is no such thing as an M.2 controller. Even the concept of a NVMe controller is dubious.
M.2 is a physical interface that supports lots of things - for SSDs, SATA and/or 4x PCIe. NVMe is a modern protocol for PCIe SSDs. You can easily convert PCIe slots with passive cards, or in more complicated cases involving multiple drives PCIe switches.

But yes, you can just add an M.2 adapter card and a PCIe SSD.
