A little more detail on how that "dual-drive dock" is connected would be helpful... if it's USB, then the answer is you're using the wrong product. You won't be at all happy with the results of mixing USB and ZFS, even less so if that USB dock is doing multipath/port multiplying.

How it works is once the docket is plugged in and with two drives both will show on windows when you remove one drive it acts like the whole device was removed then goes back in and has one drive

This isn't going to work out for FreeNAS. These devices use a USB bridge chip that often doesn't work that well even under Windows. ZFS throws crushing amounts of I/O at devices and really needs something that works 100%.

If that’s the case is there some other NAS os I could run or maybe some software I could run on windows?

So is it that I need some other type of docking device or different software?

Ideally if you're going to run TrueNAS, you'll have the disks internal to the machine connected via SATA or a SAS adapter, but in any case, USB connected disks won't be a good idea.

If you want to go down the path of USB, you might want to check out Open Media Vault or Xpenology (or some of the many other Open Source NAS projects that are out there... typically Linux based). Or if you're a Windows Guy, maybe just consider something like this: http://hometechhowto.com/how-to-use-windows-10-as-a-home-server/
