I am currently booting from a USB Stick, If I want to upgrade, do I put the new ISO on the same stick that the current environment is on or do I put the new ISO on a new stick?

If your machine is connected to the internet, updates can be performed through the GUI
under System Update. There's a section of the manual that you could read.

I am currently having issues connecting to the GUI, I keep getting an "Unhandled Exception" error. My server is also very unstable. I have been getting a lot of errors when it boots up and often fails to fully boot. I was able to fully back up all of my data. Not sure if I should do a rebuild, or perform an upgrade. I would like to keep my data, as importing it again would take a lot of time. When the server does boot, I sometimes will have access to the GUI, but cannot access the shares through CIFs, cannot access the GUI but have access to the CIFS, can see the shares on windows, but cannot access. The server has issues!!! If I leave it off for several days and turn it on, it behaves normally. Very strange stuff.

The above quote leads me to think hardware issue, not software. Without knowing more, I'd guess a failing power supply...

Try posting your system specs including FreeNAS version, FreeNAS configuration and of course
a complete list of the hardware used.

Here's mine for an example;

Case - Mercury S8, CaseLabs
PSU - AURUM S 400 Gold, Fortran (FSP Group)
Motherboard - X11SSM-F, Supermicro
CPU - Pentium G4400, Intel
Memory - 16GB (16GB x1) M391A2K43BB1-CPB, Samsung
Boot Device - X25-E SSD 32GB SLC, Intel
Hard Drives - Six 3TB WD30EFRX, Western Digital
NIC - X520-DA1 10Gb, Intel
Vol. Config - Single vDev RAIDz2
FreeNAS-9.10-STABLE-201605240427 (64fcd8e)
