Upgrade from 9.3 to 9.10

I'm currently running FreeNAS-9.3-STABLE-201602031011, but I was wondering if there are currently any important changes that I may not have noticed or that may not have seemed important to me. Or are there any important pending changes that will get pushed to 9.10.3 that I will want to consider?

I just use it as a NAS (running plex plugin) and potentially also will start to run ownCloud/or something similar.

It's up to you whether or not you want to update. One big thing to consider is that 9.3, which is based on FreeBSD 9.3, is no longer supported so if there are any security/bug issues that pop up for you they won't be patched. 9.10 is based on FreeBSD 10.3 which is still supported.

Me personally I will stay on a supported version since I have 2 internet facing jails but ultimately it's totally up to you.

I do have the Plex plugin facing the internet and will likely have a cloud software facing outwards as well, so I guess I should update then. Are there any other benefits to FreeNAS 9.10 that I should be aware of, or are there any potential issues I may run into upgrading from 9.3 to 9.10?

You will have to rebuild your jails since they were built on the 9.3 template. My upgrade path from 9.3 was painless, it just took some time to re create all the jails.
