Upgrade breaks web interface -- wasn't this fixed?

I upgraded from the penultimate build from 2014 to the latest available stable build yesterday. After reboot, the webinterface on the System tab displays the following error:

This looks nearly identical to this issue https://bugs.freenas.org/issues/7459.
However, before installing the update, I saw in the list of fixes in the update was this issue; why am I hitting it if it was supposed to be fixed in the update?

my /data/update.failed is also very similar to the one in the bug, but fails in a different stack-

The referenced bug makes sure that the config was not newer than the upgrade (eg someone upgraded from a nightly to a stable of an earlier date). What build version did you upgrade from, something in the 9.2.1.x series?

I saved a backup of my config just before upgrade and I didn't change the default file name.
According to that, I was on FreeNAS-9.3-STABLE-201412240734
I picked my upgrade branch to be 9.3-Stable in the UI (I figure cross-branch upgrades are probably unsupported)

Something didn't pickup in the migration of the config, which is very possible considering it was migrating 8 months worth of changes. If you create a bug report at bugs.freenas.org, post the issue number here. Include the old version, new version, and error messages in the bug report.

One thing I failed to include in the bug is that the scrub of the boot volume keeps failing and sends me mail:

Where options is:
