Strange problems with Supermicro X9SCL-F and LSI 9240-8i (IT-Mode)

Hello everybody,
I'm seeking for some help with the hardware mentioned in the title.

I had an fileserver running with Freebsd 4.8 for many years and decided to make a switch to more modern OS. While doing this step it came to my mind to also make upgrades to the existing hardware (ECC memory and an external SATA controller). Therefore I purchased a mainboard bundle (Supermicro X9SCL-F, 16GB of ECC memory, Intel Xeon E3-1230) and an LSI 9240-8i which was already flashed to IT-Mode by the previous owner. That means both hardware was purchased in a used way.

After the first install of TrueNAS-13.0-U3.1 some strange things occurred.
1) After some reboots the LSI Controller wasn't recognized by the Supermicro mainboard any more.
2) The system froze when booting the installed OS from the SSD.

So I decided to reduce complexity by removing the LSI-controller and detaching the HDDs. That means just a SSD and and a DVD-Drive was connected to the Supermicro mainboard.
Then I tried to reinstall TrueNAS but it also froze several times while booting from the install CD...

After that I made some tests to the equipment:
A) memtest86 (I'm not sure if this makes sense with ECC RAM but I wanted to be sure) - no problems reported
B) CPU burn for approx 1h (I installed ubuntu before) - no crash / freeze

Does anybody have some advice / ideas? Thanks for that!
