On-board SATA and SATA on card

Hello I'm new to freeNAS and raid but I was following the advice from jgreco I have the following:

• Supermicro X9SCM-B
• Intel E3-1230 v2
• ServeRAID M1015 SATA controller
  

Now my question is I want to use 12 drives now can I use the 8 ports from brake away cables from the card in conjunction with the on-board sata ports on the motherboard will this work? will this course performance issues? or will it corrupt data easily?

I am using freeNAS for media storage for my xbmc client for my blu-ray's and song's.

Yes, this will work without issues. Be sure to flash the M1015 to IT mode.
