One of my drives died and I thought I had a spare. Turns out it's mounted on /mnt/system, and is empty. Is that fs used by FreeNAS, or did I just forget I created it myself?

I don't have anything mounted to that location on my FreeNAS. You could just unmount pull and reboot to see if anything blows up.
I'm guessing you did that yourself. Just double check that its the disk you think and go for it.
