How can I run Beyond Compare?

I am about to build my first NAS, and want to go with FreeNAS.

But I would like the option of running Beyond Compare (a great folder compare app) and perhaps a deduper.

Does this mean I need to install something like Ubuntu? Or is there a way to install Linux apps under FreeNAS?

Can I use ZFS reliably under Ubuntu? Or some other *nix?

ZFS as provided in FreeNAS8 does not currently support deduplication, search the forum (before posting). ;)
