That's a complete normal message (noise) about your flash drive, everyone gets it, nothing to worry about.

How do one bypass it? Freenas stops there on my machine (installing fresh)

I have the same problem:

GEOM: da0s1: geometry does not match label (16h,63s !=255h,63s).
Loader variables:
vfs.root.mountfrom=
vfs.root.mountfrom.options=

How did you install FreeNAS? I recommend this method: http://doc.freenas.org/index.php/Burning_an_IMG_File

Make sure the usb flash drive is higher than 2GB

I have install FreeNAS from cd. I tried with two Kingston pen (8gb and 4gb). Finally the installation was success modifing /etc/fstab during installation, changing the 'ro' parameter for 'rw'. Perhaps this can be useful... Sorry for my terrible english...
