I would like to chime in that if you want to transcode 4k you might want a separate plex box with hardware transcode capability. Something like lastest coffelake with a decent iGPU. Transcoding 4k is very CPU intensive, I have tried this on a dual E5 2690v2 system and could barely do 2 4k streams, and it was no way quiet when it was doing that.

It is just inefficient to get more CPU power to transcode 4k, and GPU have almost no use in FreeNAS, as others pointed out. So my suggestion to build dedicated plex box with consumer hardware.

I would suggest that you don't need the water cooler ... it's just one more thing to break. Simple airflow cooling is best.

Seriously, it looks like a good set of hardware. I am personally not a fan of the Western Digital hard drives because I don't like the way they report the SMART data. If I were buying, I would buy Seagate, despite my recent bad experience with a particular model they are selling that uses SMR (Shingled Magnetic Recording) to cram more data on the drive through a hardware compression scheme.
Those Western Digital drives, even with the 'combo' price are about $184 each and for that money, I would go with these instead:

The CPU that comes in the board above is pretty low speed, so you might find that you need a better one.

For the drive controller, I would suggest a SAS controller, just to get all the drives on a single controller. It works better that way. One SAS controller like this can run up to 256 drives by use of expander controllers. We can talk more about that when you need more drives but this will get you to eight drives to start.

I would suggest one of these SSDs for the boot drive.
These are used data-center drives, but as a boot drive in FreeNAS, it should last as long as the server, if not longer:

I just want to add that you don't need 500gb for a boot disk, unless of course you are planning to run a dozen of jails/vm......

The boot pool can't be used for anything besides the boot data and you can keep your system dataset there. Having a large one serves no purpose at all. I usually suggest the smallest SSD you can find, used, and I am running a mirrored pair of 40 GB actual hard drives that were intended for laptop use. No problems at all for over two years.

Oh I was under the impression that jail dataset can be on the boot pool. Then yes, a tiny SSD should be enough.
I would recommend a 80G s3500 from ebay, you can usually get them as used for ~25. I got a bunch of those and they still have 95%+ write endurance when arrived. You probably will never use up that limit...

Normally that is true, and I suggest that very type, but they appear to be out of them right now. The alternatives that eBay suggests are not priced competitively.

Looks like that way. Then a intel 320 for less than 20 is 2nd on my list. Really any SSD would do I believe. I would avoid HDD though unless you have some laying around

Not sure where this ended up, but it may be better to split these systems. Build 1 for FreeNAS with slower CPU, and a 2nd system for hosting Plex and doing transcoding that has fewer cores running at a higher clock speed.

Does plex really benefit all that much from GPU based transcoding? Last I read it wasn't super stable and you still see more bang for your buck with a more powerful CPU vs a more powerful GPU.

Not to mention plex transcoding is multithreaded so more cores tend to help.

To be more precise: my colleagues transcode some 4K H.265 using CPUs plus GPU. They decode a stream using 60% of cores of two e5-2690v2 Xeons and then encode it into two streams using 60% of some decent GPU.

So I thought GPU was kind of future proof.

Now some wild guess: maybe some kind of Intel quick sync or it's newer version would be enough... or some CPU with AVX-512...? No idea, just guessing...
