Ok, here's an update. The first thing I tried to do before asking for help was to see if the USB drive was actually the first in the boot order. After checking my BIOS I found that the USB drive wasn't even showing up. I tried a couple of time at rebooting to see if it would recognize the drive but the computer wasn't seeing it. That's when I asked for help. Finally I took the USB drive and put it into another drive to see if anything was even on it. The first computer was a Windows machine which of course it didn't see anything. I then plugged it into a laptop that was configured for Linux and was able to see the drive and the boot options on it. I then went back to the media server and plugged the drive in. Now the computer sees the usb drive. It came up with the latest option on the boot which was now set to FreeNas-9.10.1-U4. When I tried to boot from it, the server didn't recognize all the settings and came up in a weird format. I ended up rebooting the machine and selecting the latest stored stable build option I had which was (9.10-STABLE-201606072003). I booted with that and now I am back up and running like I was before. After boot up I logged into the machine remotely and cleared out the boot table. There was two added options in the boot which were (-U2) and (-U4). I am now running the latest stable build again and everything is back up fine, except for getting my Plex Media server up and running with the latest build that is. It doesn't seem to want to see my stuff in the directories and have stored it all. That's another story though. Thanks everyone for responding to help out. I do appreciate it. I think by putting the USB drive into another linux machine that it might have reset it somehow. Who knows. It's working again. Again thanks.
