What is best? Connect all case fans to motherboard or connect all case fans to the case fan control?

Case: Fractal Node 804
Motherboard: Supermicro X9SCM-F-O

Either one is up to you. Depends how you want to control the speed. Move a switch or login to bios/ipmi.

If the fans are connected to the motherboard, will the fans turn on on and off automatically when temperatures rise or go down? I understand speed can be control also in the bios. Thanks for response on this question. I appreciate it.

If they are pwm fans they will Auto adjust but most are not. This is why people use the manual switch.
