disappearing/reappearing files, failing copies, unable to delete some folders

I have multiple issues. Am running TrueNAS-12.0-U8.1, but most of these problems have existed since FreeNAS 9.

I have a mirrored 3TB share which is also the System Dataset Pool.

I keep a large (2TB) iTunes library on this share and I have a problem whereby folders will disappear from the list, sometimes before my eyes, only to come back later (hours or days later).

I also have a directory that I cannot delete because it says "apple double" is in use. reboots don't help.

I want to backup the data and then erase the share to start again but

a) copies fail at random times, with my Mac showing either error -43 or -8084. I am hoping that by bashing away at it over and over I will be able to backup all the data.
b) I can't figure out how to erase a share. I know that I can export disks, but i want to reformat the array, if that's possible.
c) not sure how this being the system pool drive affects things.

Any ideas?
