Newbie here (FreeNAS installed for only about a week), but I have essentially the same issue. My home network is split into a bunch of VLANs (most of which carry both IPv4 and IPv6), many of which are firewalled from each other.

The FreeNAS box has two Ethernet interfaces in a LAG (lagg0), and the management GUI is bound to this network. There are also two VLAN interfaces on top of lagg0, and AFP+SMB are bound to one of them. Both work if connected directly, but not if 'found' via mDNS. I'm happy to help test any possible solutions, including setting up Avahi in a jail if necessary
