I started with a Unix dataset and a AFP share to access the data. This worked at first but I always had problems connecting. Now I can not connect anymore. After reading up and finding out that Mac is going to be moving toward SMB, plus fact that SMB can also be accessed via windows machine, I want to move in this direction. Our main computers are Macs, besides a few ubuntu machines.

Question is if there are any issues with going into a dataset and changing permissions from unix to Windows. Then removing the old AFP share and create a new SMB share?

Your safest bet is to create a new Windows type dataset and copy your data over, then configure the SMB share to point to the new dataset.

Is there a way to do that in the GUI? My issue is I am not able to connect to the AFP share for some reason.

You can use the shell and use Midnight Commander to copy the files. You can execute Midnight Commander by running mc.
