I setup some mount points but set these up in the wrong folder. I have not mounted in the correct location and to avoid confusion I want to remove the redundant folders in the jail.

At the moment there are no storage links setup for the jail in question however I am getting the below:

rm -rf oldfolder
rm: oldfolder: Read-only file system

I have more of a Linux background and have checked for active mounts but this does not appear to be the same on BSD.

Which version of FreeNAS? You are running the rm commands from within the jail or from the FreeNAS shell?

I think I have the same problem. Plex plugin, running inside a jail, on a separate dataset. The new camera upload option created a couple of folders that I can't remove. Created a Windows share, but had no permission to change it. There are just two Unix users (probably Plex) that have special permissions. But I can't add any other users. Any idea's ?
