I tried to update transmission today, it failed. Plex says it needs an update also, last time I ended up having to delete and reinstall. Anyone have some tips for making sure an update goes smoothly and/or recovery if it doesn't?

You want to keep as much data away from /usr/pbi/plugin-amd64 as possible.
Old versions of the plex plugin had meta-data (often several GBs worth, stored here). The latest version of plex mitigates this by moving the metadata location to /var/db/plexdata, but updates still have a potential to fail/cause issues.
With transmission, unless you changed your default download location you may also have alot of data under /usr/pbi/transmission-amd64/etc/transmission/home
