I was running a 9.3 stable version and everything worked fine for as long as the computer stayed on. Whenever I shut down the freenas system, I lose access to my Plex Media server. The last time, I couldn't get the plug-in to turn on. Therefore, I upgraded to 9.10 stable today and am trying to find instructions for how to reinstall the HDDs without losing the data on them then reinstall the plexmedia plug-in.

Best answer is to upload the backup of the config file you hopefully saved from your old installation. If you have a saved config file, that will give you everything as it used to be--users, shares, services, jails, etc. Failing that, go to Storage -> Import Volume and you should be able to import your pool without any data loss.

I didn't do a back up, I assumed the boot was corrupted somehow. I don't know why the server works until it is shut down and then turned back on. I've imported the volumes and am installing plex, but not sure about after that.

Please post detailed hardware information, per the forum rules at the top of the page.

Do you have a static IP address on your server? If not, one of your problems might be due to the IP address changing after a restart.
