Plugin upgrade process

I was curious about the correct way to upgrade a plugin. Whenever I try to upgrade a plugin from installed plugins page, it seems to reset all of my settings and it like setting up a new install(PLEX seems to be the exception). Is there any benefit of upgrading within the plugin vs upgrading the PBI? Sorry if this has been asked.
