Case/Motherboard/PSU/HBA - Supermicro SSG-5049P-E1CTR36L with X11SPH-nCTF
Processor - Intel Xeon Silver 4110
RAM - 96GB (6 x 16GB) DDR4 2400 ECC RDIMM Registered Memory
Boot Drive - 2 x Supermicro 64GB SATA DOM
Storage Drives - 12 x 10TB 7200 RPM SAS 12Gb/s 256MB Cache 4Kn

Planning to use this for serving media via Plex and home automation, backups for 5 computers including an 8-camera NVR, and potentially other tasks in jails.

Current expectation is to go with two 6-disk vdevs in RAIDZ2.

Any potential downside to using the integrated Broadcom 3008 flashed to IT mode? If I've missed anything or haven't considered the impact of a component I would appreciate some feedback!

I would suggest a higher clock speed on the CPU. Core count is great, but isn't as important as clock speed when you want a responsive system. If you are planning to do a lot of virtualization, then core count becomes more important, but the higher clock still makes the overall system more responsive, quick to respond.

Thanks. Not sure I'll do much virtualization so maybe a Intel Xeon Silver 4112 would be better. If I wanted a larger bump in clock speed would need to go to an Intel Xeon Gold 5122 which is a bit more.

I have a Xeon E5-2650 V2, 2.6GHz 8 Core and it does all I want for Plex and file sharing. I think this will work nicely for you.
I bought more cores anticipating that I would run some virtual Linux systems but that has been a project I have not had enough time to work out.
Buying all that new is going to really cost. Did you consider buying used gear?

Still, you might want to take another look. You can save significant money and still have a capable system

These are older components, but still very powerful.
I use similar components in both my 48 bay primary NAS and in my 24 bay backup NAS that runs ESXi with FreeNAS in a VM.

This one comes with a CPU and fan AND 32GB of memory, but it is really slow CPU, so probably want to replace that:

Note: You could go for the 32GB memory modules, but they are more than twice the price.

The CPU that comes in the board above is pretty low speed, so you might find that you need a better one.
You have a lot of options for CPUs to go in this board, but I recently bought one of these for myself:

For the drive controller, I would suggest a SAS controller, just to get all the drives on a single controller. It works better that way. One SAS controller like this can run up to 256 drives by use of expander controllers. We can talk more about that when you need more drives but this will get you to eight drives to start.

I would suggest one of these SSDs for the boot drive.
These are used data-center drives, but as a boot drive in FreeNAS, it should last as long as the server, if not longer:

Just rough math in my head, I think that is all around $1000.... Still, you might need some odd bits, and hard drives, but it should be simple to get there from here and this should save you a buck or two vs buying new and still do the job for years to come.
