Local checksum not matching SMB share...stumped

I have tried to checksum the contents of a shared folder after making a copy locally and the SHA-256 sum doesn't match up. Same number of files, same total size but wrong checksum. Any ideas of why that happens? A 7zip archive of the same data has a different checksum as well. Might be a simple but I'm not sure how to have full confidence in my backups.
(Memory tests fine on my local machine, BTW)

I've tracked down the issue (I think). It has to do with the windows utility (Free File Sync) I was using to sync. It wasn't copying a few updated files for some reason when choosing "Sync based on file time and size". Set the mirror sync to "Sync based on content" and it fixed the checksum for at least one folder which I tested. If it doesn't work for the rest I'll post again.

(Sorry it's not directly related to FreeNAS)

"SyncBackFree" by 2brightsparks software is DrKK's recommendation for this type of Windows syncing. You may find that superior to what you're using.
