Is there any guides with recommended actions to take once you have done a fresh install?

So far:

1. Installed
2. Turned on SSH
3. Running the burnin script from the resources section. Took a while to figure out how tmux worked, first time *nix/bsd user...
4. ?

I'm thinking things like:
-Do i need to set up certain users?
-Do i need to set up a scrub schedule? Is there a consensus?
-How do i run scripts on start up? I think i need to set up a fan script
-Any settings that by default are bad and i should change?

I would recommend performing the burn-in process first and then reading the FreeNAS Use Guide from cover to cover, it will likely answer most of your questions.

If there are any defaults which are bad, well we would nto stand for that here and ensure anything bad would get changed.

Setting up users and running scripts sounds like a thing you would know when/how to do because normal users would not need to do these things, it's more of an advanced function, but it depends on what you want to do.

Well, any vaguely-usable server is going to need some users. Well, I guess you could use that built-in media user and leave the server wide open, but I'm philosophically opposed to that kind of setup.

Silly question, if i am running burnin scripts, fan speed scripts, where should i save them? I think some of them need root.

Anywhere on your data pool. Needing su permissions is irrelevant to their location.

Eh, as a home server I leave it stock but my server is not exposed to the internet. If the server needed to be exposed or hardened I would expect user accounts to be required. So you make a very valid point and since I don't use my system that way, I overlooked it.
