Fresh install and import backed'd config file

I've had various issues once I upgraded to 9.1.1 from 8.3 and I'm not quite sure how/what to fix. I'm not using the box for that much stuff right now. And I want to just do a complete fresh install of 9.1. If I backup the config I'm assuming that it keeps everything in my settings(some of which has to be wrong since my CIFS doesn't work after upgrade, and can't run newly installed plugins, or old ones after the I ran the conversion utility) and if I import that back in it won't fix anything

My question is what is the best way to do that so I don't lose all my data?

All you do is install a fresh copy of 9.1, then follow the manual for auto-importing your pool, then redo all of your settings.
