CPU: Intel - Core i3-4370 3.8GHz Dual-Core Processor
Motherboard: ASRock - E3C226D2I Mini ITX LGA1150 Motherboard
Memory: Crucial CT2KIT102472BD160B - 16GB (2 x 8GB) DDR3-1600 ECC supported
Storage: 6 x 4TB WD RED 5400rpm in RAIDz2
Boot: SanDisk Ultra Fit 16GB SDCZ43-016G-G46 (Two of these mirrored, also they're plugged into USB 2.0 ports, not 3.0)

I'm running FreeNAS 9.10.2-U1... been trying to update to U2 or U3 however it just won't take.

Starting out without U2 or U3 available, FreeNAS will tell me updates are available... so I run the updates, reboot, and it will still be running 9.10.2-U1. However when I go into the boot tab it will say "now" under 9.10.2-U1 and "on reboot" under 9.10.2-U3. But no matter how many times I reboot, it will not actually use U3, it sticks to U1.

I've tried deleting the U2 and U3 environments several times, rebooting, re-applying the updates, but no matter what it ends up still running U1. Anyone have any ideas on what I should try next?

Sounds like your current boot environment has gotten screwed up some how. My suggestion is to backup your config and re-install with the latest 9.10 release and then restore your config.
