I have added a new Truenas server, and would like to us my old freenas server as my backup. Would I need to completely wipe the old server, even though they have basically the exact same file. Could I just set it up to a replication task, and it would just copy any files that it didn't currently have?

If you use a replication task, it should be able to pick up on the existing datasets and use the data already there, copying over changes since the last snapshot.

That's what I did for the transition period, when I switched over to the new NAS, and it worked quite well.
