is E5-2640 v3 2.6GHz Eight-Core classify as reasonably recent Xeon?
Yes, but the FX2 stuff is a bit more unusual than you'd see around here. There may be dragons.
I was thinking of dedicating the storage block to the E5-2640 v3 and do a Non-RAID (pass-through) as the PERC H730P support pass-through.
The H730P won't work well, but you can probably replace it with an HBA330.

I know the FX2 is unusual but I was thinking that I can have 2 compute nodes for the hypervisor, I sled for storage and another computer node for TrueNAS. 1x 2U will everything I need in 1 box. Do you think its a bad idea?

Not a bad idea per se, the pool of knowledge is just more limited and parts availability more questionable. You might want to run the specifics past a group that's familiar with the product line (maybe at STH, for instance).
