On the x10srl-f motherboard does using sata Dom take up some of the 10 sata ports it has or are they separate?

The answer is always yes, they are normal SATA ports with extra power pins. They are not separate.

I wonder why the motherboard lists them as separate. It says 10x sata 3 and under it, it says 2x superdom.

Is using a USB for Plex media server jail a good idea?

It's just how they describe their ports. Think of it as "There are 10 SATA ports, 2 of which have extra power pins to support SATA DOMS". If you look at the photo of the board it shows 8 white SATA ports and 2 yellow SATA ports. Those two yellow ports are the SATA DOM ports.

You would never want to put jails on a USB stick.

So is it the consensus that I have my jail and server on the same pool (HDD) as my media or should I have a SSD to house that? Is there any beneift or downsides to either option?

I think it should be--there isn't any real benefit served by having jails on a SSD. I do, but that's a holdover from when I was running a VirtualBox jail and actually storing VMs on that pool (for which it did improve performance).
