this is on biostar FXE890 botherboard, with latest bios. They are attached to port 1-U and 2-U on the board. the Slow drive is on the 2-U.

I will try moving it around, but I'm also having trouble with this drive being recognized as SATA if I put mobo in AHCI mode, I have to use IDE Legacy or IDE->AHCI mode. This is fine with me but I am not able to do spindowns with camcontrol and I think its cuz of this.

Any advice for diagnosis?

i tried moving the drive all about, it is recognized as sata 3 if i move it to my intel 1015 raid bays. I will just use the 1015 from now on. I am thinking that the SATA3 bus on the biostar 890fxe is not full 4 channel 6gbps, shared bus, etc. Its the only thing i can think of. Anyway, not a freenas issue, hardware issue.

Strange. You could try to upgrade the bios / uefi of the motherboard, if a newer one is available.
