My Little server was running smooth up untill about 2 weeks ago. At that point , it the processors started heating up every 30 min, causing the fans to speed up until it cooled again (working as intended) . It's been doing this ever since and I have no idea why.

It does not seem correlated with smarts or scrubs, I fear i may have malware. Any one have any idea on what to do about it or what could be causing it?

It's interesting that your first thought is an infection/virus?
Is your FreeNAS accessable outside your LAN? If this is true,
you will need to give a full accounting of how you have this
set up before anyone could help you with this.

Fan log shows CPU fan not going past medium. HDs get up to 37C and 80%. Which is expected.

What you do see is the CPU seems to be doing some work every 30 mins.

Run a top process with processes sorted by instan usage and view it when the fans kick up. Should tell you what is causing it.
