I have successfully join this FreeNAS box with our Active Directory. Do I still need to manually add users in the web GUI to allow them to use new datasets, or is it implied that the users are already added because of Active Directory?

It seems like I can't get the users on our active directory to access to folders because I have not added them to the FreeNAS user list.

If the FreeNAS server is properly joined to your domain, then they should be visible in the FreeNAS webgui. There is no need to create local accounts. In the FreeNAS console, type "wbinfo -u". Do you see your users? If you don't then you need to configure AD correctly.

Do yourself a favor and add them to AD Groups, then in FreeNas you just need to give the Group the appropriate rights. Unless you are wanting individual access to certain items...
