Ever reboot - proftpd config is restarted

Hi guys,
What I do wrong?
I do changes in the proftpd config by:

nano /usr/local/etc/proftpd.conf
/usr/local/etc/rc.d/proftpd restart

Those changes are ok, because it's working fine, but when I do reboot - all changes disapear.
I boot my nas from USB flash. Should I store changes somehow to usb before reboot?

Configuration files are generated from the FreeNAS configuration database and are not expected to survive reboots, updates or anything really. Changes need to be made in the GUI. Or, as a hacky alternative for weird cases, applied by a startup script or something.
