Will deleting the iocage dataset also delete the data I have under it?

Just as the titles says, I think I have to delete the old iocage in order to reinstall plex. but I have a dataset under it, will deleting the iocage dataset also delete the one under?

Yes.

You can use zfs rename to move the wanted child dataset somewhere else before deleting the unwanted parent.
