With 2 4TB NAS WD Red in mirror - ZFS to start with.

Have you bothered to read the hardware requirements? I suggest you start there.

I'm more concerned with FreeNAS playing nice with its Raid card...
Does it even have a raid card? Just don't use it, you only have 2 drives. Plug them into the motherboard.

That's what I'm guessing too.
That's the cheapest thing I found for building a freenas box which should be used for replicating a "better" (Xeon based) one. Of course RAM will be added, but I'm not sure how to bypass the onboard RAID. Hope some of you in the meanwhile had a chance to play with this server!
