Where do you save your init/shutdown scripts?

Hello everybody.
I've just reinstalled FreeNAS because I've migrated my freenas-boot pool from a couple of mirrored USB sticks to an SSD.
I saved my config before reinstalling and restored it afterwards, but found out that my /root folder has been reverted to default.
My .cshrc customizations and the init scripts I had saved there are gone.
So my questions are:
  1. Does saving my config save any of my files at all or does it just save the FreeNAS OS config?
  2. In which folder would you save your own scripts? Somewhere on the data volume?

1. just the config you did in the GUI, any modifications to the filesystem you did, be it scripts or whatever are lost (also when upgrading)
2. yes, I just manually link them in from a data pool if I need modifications.
