Sounds like cabling. Can you try it with a 4/8i card and SFF8087 cabling?

So the SFF8087 <-> SFF8088 should not lose anything, both are 4 lane. I have swapped cables though to make sure that is not the issue.

For reference I am using this:

Which takes SFF8087 -> SFF8088. And then SF8088 <-> SF8088 HBA.

Detail fixed.

The 8087/8088 adapters on either end may also be to blame, not just the 8088-8088 cable. Did you replace them?
