Was this a mirrored boot pool?

Try reinstalling the same version of FreeNAS on the new USB stick and rebooting.

Yes it was mirrored boot pool. I applied system updates before restart so I guess I can install latest freenas version. But after installating how do I boot into my original freenas with all my settings? Thanks

Depending upon the FreeNAS version when you made the boot pool, there was a time where GRUB was not being stamped to the second device in the mirror and that sounds like you got bit by that.

If you do a fresh install of the latest version on the new device, you should be able to boot. Assuming the system isn't shutdown at night, you should have automatic config backups on the system dataset, as described in the "Save Config" section of http://doc.freenas.org/9.10/freenas_system.html#general.
