hide system files

I'm doing some more testing with my FTP.
Everything is going fine- but i'm seeing system files in certain folders. I want to hide these files. Where should I be looking to do this?

You should be able to specifiy filetypes you want to hide, in you FTP client.
What FTP client are you using? Filezilla, CuteFTP, Transmit, Forklift etc. ?
