I need to replace the stock heat sink and fan and that will require breaking the system down.

Does it matter if the hard disks are reattached to the same SATA ports when I rebuild the system? Thought I remembered from other posts that it would not matter but do not trust my memory and cannot find the posts to verify. I would hate to screw it up at this stage.

Nope, doesn't matter. All that matters is that the ports that your hard drives are connected to are on a controller that is compatible with FreeNAS. Same goes for upgrading to a new motherboard. As long as the new motherboard's SATA controller works with FreeNAS, your drivs will "just work".
