Files mysteriously deleted

I noticed in my Emby plugin that there a lot of movies mysteriously missing. There doesn't seem to be a pattern, but I think all of the missing ones were added in the last year or so. Not everything added in that time frame is gone though. I need to figure out why. Was this my error? Emby bug? Kodu bug? Samba bug? What logs can I look for to figure out what happened? I don't think I did anything with the snapshots, but would removing a snapshot do something like this? I've deleted them before and never seen anything like this as a result.
