I haven't been able to find anything about this in the documentation, so I am hoping somebody can shed some light over this.

I have just installed a new FreeNAS test VM and I have noticed that, after installation and during the first boot, the Diffie-Hellman algorithm is run. However, what's the use of this since, by default, the CA configuration is left to the user and is not enabled by default in FreeNAS?

Hah, that probably explains it. I could just see the key generation take place and I couldn't scroll back up to see what triggered it as I was connected through the hypervisor's console.
