Your problem isn't really very clear. It sounds like you have a badly virtualized setup but I'm reading in between the lines there a bit. Perhaps you could identify which sort of virtualization strategy you followed, it's likely got to be one of

failing to mention what exactly you're referring to; other stuff such as
it shows i have 100mb of available storage left.
which feels like you're talking about ESXi datastore space. You can easily run yourself out of datastore space especially if you're using thin provisioning or have taken any snapshots. You're going to have to go back and clarify your initial message especially including what the heck you're looking at and WHERE when you refer to space. You also need to identify your hardware, which is possibly virtual hardware in this case, to make it clearer what is going on.
